[BioC] help with justPlier

Hi,

We are trying to use BioC's plier package but I couldn't find any
documentation to the package. My question is, with all the 'Model
parameters' in the justPlier function, which parameters are often
changed and which are mostly set, and their effects on the final values.

Also, the old BioC searchable archive is no longer available -
http://files.protsuggest.org/cgi-bin/biocond.cgi How do people do the
search now?
