I changed:

1. the type of x from "GenomicRanges" to "GRanges" (probably not necessary)
2. and also maybe not necessary, but:
 x <- clone(x, ranges = ranges)
to:
 x <- initialize(x, ranges=ranges)

Otherwise it works as advertised, otherwise.
