Dear Bioconductor team,
I maintain the EMTscore package (version 0.99.10) on the BioC 3.24 build
report. In the latest daily builds, R CMD build fails at the vignette step
with:
Error: processing vignette 'EMTscore.Rmd' failed with diagnostics:
pandoc version 2.8 or higher is required and was not found
(see the help page ?rmarkdown::pandoc_available).
--- failed re-building 'EMTscore.Rmd'
Error: Vignette re-building failed.
This does not look specific to my package:
- The identical "pandoc ... was not found" error appears on BOTH
nebbiolo2 (Linux) and lconway (macOS); INSTALL succeeds on both and
only the vignette-building step fails.
- I see the same pandoc error at the BUILD step for other packages on
nebbiolo2 as well, including GSVA and AUCell.
That suggests pandoc is currently missing or not on PATH on these build
machines, rather than a problem in the packages themselves.
Could you please confirm whether this is a known build-system issue, and
restore pandoc on the affected builders if so?
